La historia se desarrolla en un futuro distante donde la tierra esta arruinada y la humanidad se ha establecido en un fuerte móvil llamado Ciudad Plantation. Los pilotos producidos dentro de las Plantation viven en Mistilteinn también conocida como “la jaula de pájaros,” los niños viven ahí ignorando por completo el mundo exterior o la libertad del cielo. Sus vidas consisten en realizar misiones en contra de sus enemigos, quienes son unas formas de vida gigantes y misteriosas llamadas “Klaxosaurios” y son los niños quienes pilotean los robots FranXX los cuales deben enfrentarse a ellos. Para los niños montar a los FranXX no es mas que una prueba de su existencia. Un chico llamado código 016 (Hiro), fue alguna vez conocido como un prodigio, sin embargo, se ha quedado detrás y su existencia parece ser innecesaria. “No pilotear un FranXX es lo mismo que dejar de existir.” El día que está por abandonar Mistilteinn, una misteriosa chica conocida como “Zero Two” aparece frente a el en lago de la Plantation, con dos cuernos en su cabeza…
